    You need to do this:

Also: Set iTunes to not auto-sync, and manually sync music/movies. The one pain is Apps - you either have to not sync apps on one system, or have them downloaded to both.

If you do sync to a system without your apps downloaded, do a "transfer purchases" from your device. You will still need to download the apps.

I have a similar problem, except that I re-installed OS and iTunes on the same computer, so my library is completely erased. Now it gives the warning that everything on my iPhone will be wiped clean and replaced with whatever new things I'm syncing, if I click "sync". I found a way to transfer all apps/music/videos/pictures/etc back to my computer (and in the process, the iTunes library). The only thing left now is the app data and content downloaded through apps (such as lyrics, songs, etc). Is there a way to extract those from the iPhone as well, place them on the computer, and then re-insert them back into the iPhone after syncing?

    Edit: nvm figured it out.
